How can I start a workflow from a specific part?

Based on the input files, the workflow will automatically determine which rules to run. For example, if you want the pre-processing workflow to start running from the matrix removal part, your input directory should only contain the output files from peak picking and alignment.

The workflow stoped according to the progress bar.

Possible reasons:

Option 1: most likely the workflow is still running. The progress bar updates after every finished job. Some jobs can take quite long. Therefore please be patient!

Option 2: an error occurred due to

• wrong input file structure. Please see the README in the workflow directory for information on input file structure.
• not enough hardware resources. Make sure to configure Docker to use all available hardware resources.
