The pathways file specifies the genes that belong to each pathway in a pathway group. This file should contain the following columns:

  • Pathway: The name of the pathway.
  • Gene Symbol: The gene ID.
  • Core: Whether this gene is a "core" pathway gene. Either TRUE or FALSE.
  • Gene Description: A description of the gene.
  • Location: The gene's chromosome location.

An example of this file is as follows:

Pathway Gene Symbol Core Gene Description Location
Base Excision Repair (BER) ALKBH1 FALSE alkB homolog 1, histone H2A dioxygenase 14q24.3
Base Excision Repair (BER) APEX1 TRUE apurinic/apyrimidinic endodeoxyribonuclease 1 14q11.2
Fanconi Anemia (FA) APITD1 FALSE apoptosis-inducing, TAF9-like domain 1 1p36.22
Fanconi Anemia (FA) BARD1 FALSE BRCA1 associated RING domain 1 2q35
Fanconi Anemia (FA) BLM FALSE Bloom syndrome, RecQ helicase-like 15q26.1
