Remove unused MultiDiGraph object (#1251)

This is not used anywhere, and it's not clear why it exists. If
memory serves it was the basis of some kind of semantic model
relationship graph but it never got built out. Delete this for now,
and we can bring it back from source control if it proves useful.
Given the current state of the object, that seems unlikely.
