I used NZ_CP009974 and the plasmid NZ_CP009975 in one .gb file produced by geneious 8 |
Got it. It's likely we didn't test the case of generating a new reference
genome for the combined genome/plasmid case, but the fix may be
straightforward.
Do you mind attaching the combined .gb file?

Thanks. We'll look into fixing this issue with versioning reference genomes
with multiple records (e.g. w/ plasmid).
In the meantime, if you need the versioned genomed, you may consider
aligning to the reference with NZ_CP009974 only.

I put all variants in a new variant set and generated a new reference genome using this variant set. When I click submit, I get the error: "ERROR: More than one record found in handle"
