Minor fixes to work with atlas for 4.8.11

Deuterostome 4.8.11

Managed to get autoconf to work again, and the system to build.

To do this, the emacs macro was hacked around and build assumes that emacs is available.
Also newbook.pdf has been abandoned from the build.
