Ну и до кучи, в README ../certbot-dns-pddyandex/yandex-clenup-hook надо бы заменить на ../certbot-dns-pddyandex/yandex-clenup-hook.sh |

Я переименовал authenticator.sh в yandex-auth-hook.sh потому что ещё есть другой хук: cloudns-auth-hook.sh для https://cloudns.net. Аналогично поступил и с cleanup.sh, т.к. есть cloudns-cleanup-hook.sh
Если интересно - то могу добавить содержимое. Но тогда проект нужно будет переименовать, убрав pddyandex
