In addition to loading NRO files that are on the micro SD card, is there any way to boot an NRO that is on a USB device, like a flash drive or external hard drive?

This issue doesn't really belong in nx-hbmenu, because it's just a graphical shell, nothing more.
There are a few components which would need to work together in order to set up a common homebrew interface for additional storage devices, and that would involve Atmosphère and libnx amongst others. There are also plans to allow USB debugging with Nintendo's currently-dummied-out-on-retail debugging interface and mounting PC host filesystem on Switch with it as well. Either way, nx-hbmenu would be updated to allow browsing any filesystems connected to the Switch.
