Would it be a problem for mash if different covariates or different numbers of covariates were used in the condition-by-condition analyses?
For example, in an eQTL scenario where different numbers of expression principal components or PEER factors were used as covariates for each condition.

for mashr. It could impact interpretation of the coefficients being
estimated, but the estimates themselves
should remain reliable.
