This is a very well thought extension, although I see a use case that could be improved: if you have several duplicate URLs which correspond to the same web, there is no easy way to determine the pairs of duplicated copies, so that you can get rid of only one of the two copies right away, as obviously the favicon of all pages in the same site is the same.
I'd suggest adding an extra button to select only the second/third/... copies (so that you can get rid of all the duplications at once, keeping a single instance of each duplicated content), or at least to mark each different set of duplicated URLs with different colors, to facilitate the manual exclusion of only one instance of each duplicated copy before clicking on the delete button.
You can see what I mean by looking at the screenshot attached:
It is not easy to quickly determine which of the instances should I get rid of to remove duplicates.
As I don't know which is the resource you check more often, I have also reported the same issue in the support page of the Chrome Web Store.
