Reported from a user via email:

Currently in SA, if you go to Tools/Align Transcription, Add Reference numbers and you write from 001 to 005, it will still auto correct to 1 to 5. Which then Phonology Assistant doesn't order in the correct order. Or do I need to choose the Wordlist option?

Per @terrygibbs

However the FieldWorks program and other programs in the department need to buffer these numbers.
That is, in this case, the numbers need to be entered in this way: Begin at 001 and End at 010

The reason for this is that the highest number that SA can support was set to 999.
The other reason is that FieldWorks currently requires leading number.

This “feature” of adding prefix numbers was done in FieldWorks and Phonology Assistant several years ago.
However SA has not yet been updated to support this change.

I suggest that this be added to the fix-it list,

A suggestion from @terrygibbs

Maybe there will be other people who do not want or need these 000 numbers.

So how about a "Use Ref. Numbers" check box option like this, so that people can decide.
