In pLink 2.3.11, cleaveable crosslinkers do not show up in the "Set Linkers" Flow section. This includes DSSO (pre-defined) and new user defined crosslinkers. All crosslinkers appear to be defined appropriately in the "Meta Data Configuration" pConfig window through pLink, and in the xlink.ini file (copy attached, extension modified for uploading compatibility).
Hi, I am also having the same problem - I tried to "cheat" and adjust the DSS linker settings to match the DSSO as DSS does show up in the list of choices of conventional crosslinkers, but it actually then just deleted the DSS option!! I had the most recent (2.3.11) software, and tried going back to 2.3.10 but it has the same issue.

see the closed issue "option for cleavable crosslinker not in dropdown menu" #91. Version 2.3.9 should still have it. If I remember correctly, the way the DSSO workflow is disabled is by checking whether a file called DSSO is present in the installation folder. So if you delete/rename that file, the workflow should pop up again. However, there was a reason why that workflow was disabled, so use it with caution!
For pLink v2.3.9, we have implemented the functionality of cleavable cross-linking identification for MS2(CID+ETD) mode, but we have not performed fully tested and evaluated. Therefore, we have temporarily disabled this feature in later versions, such as v2.3.10 and above. We are currently developing a cleavable cross-linking identification method that supports the Stepped-HCD mode, which will offer better performance for DSSO, DSBU, and other cleavable cross-linkers. We expect to release a new version of pLink by the end of the year, so please stay tuned.
