When you do a web update eg with daily builds and have a customized .user.ini file, the existing .user.ini file will be overwritten by the updater which sets values to default respectively delets additional entries.

Instead of hard copying the file, there should be a diff method for keys existing in the source version against the local version and add the key + value if not existant.

Any news on that?
Would be really helpful not loosing the file contents all the time you upgrade...

Is it possible that for what reason ever, the code is not poroperly working starting at https://github.com/owncloud/core/blob/2832e4f226390e212d0bdfb6581a3f37fe4faa3c/lib/private/IntegrityCheck/Checker.php#L179
