Is there a way to auto-install an adblock on the proxy chrome or, to make it user controlled instead, make it keep extensions you install between uses? Because otherwise it can download ads in the final product which appear as an annoying series of empty boxes in the midst of reading.

I could add an option to auto-install an extension.
That means you would have to download the CRX and provide it to the script.

But an AdBlocker could trigger the Cloudfare anti-bots protection.
