I'm trying you use TreeTime for the first time. I have tried the mugration model on a tree built with few sequences establishing two states only (two countries). I need help to understand the output of TreeTime.
This is the GTR.txt, I have more migrations from A to B than B to A?
Symmetrized rates from j->i (W_ij):
A B
A 0 2.1099
B 2.1099 0
Actual rates from j->i (Q_ij):
A B
A 0 0.8142
B 1.2956 0
Is there a way to understand how many transitions I had from A to B and viceversa?

the model estimates a higher transition rate from A to B than B to A. How many transitions occurred on your tree is not the same question though. For that, you'd need to look at the tree and the states TreeTime outputs.
