It would be useful to implement a hook to a neighborhood-based clustering tool that helps separate out groups by synteny. This one looks potentially promising:
This should be done via the script "importExternalClustering.py" which I just created. It could probably be cleaner \ more user-friendly but it should work. I separated out the sql loading part from the MCL part and call that script from both this and from main2.sh. Maybe we should work out a reasonable way to organize these so users know which to call when.
