When I try to add an axis, or a singular button, it still adds buttons into the mix to make some strange combination of keys and the axis for throttling up. I am using a throttle with multiple-position switches, each position being represented by a 'pushed button', so the only way I can get this to work is if all my switches are in identical positions as when I made the input.
Can there be an option/toggle for 'singular inputs' or something of the like?

I second this request, with two possible ways to solve this.
1: Add an option to make the mod ignore all buttons which are already active when starting to record a new mapping
2: Allow the indivual buttons of one mapping to be delted afterwards
