Can this software also be used for situations involving different domains within the same gene?

Unfortunately clinker doesn't operate at the domain level, it explicitly looks for genes/CDS sequence features. You could maybe fake it by splitting the gene into separate features for each domain, but then the visualisation would display them as separate genes.
