After the upgrade is done, the tool should inform the user to activate ez-network extension

Did you really mean activate here?
What are currently steps needed to upgrade ez_network?

Afaik You can optionally execute extension/ez_network/scripts/initialize.php pr each database ( using the siteaccess param ), if siteaccess is not provided it will use default one. But this part should normally be handled automatically by cronjobs.

Yes, after running the upgrade tool, it should inform to activate the ez-network extension, since it's disabled. This is when you're upgrading from a version that doesn't contain ez_network (ex. 4.1, 4.2 or 4.3).

Regarding the steps needed, you have to run the sync_network and the monitor cronjobs.

But most EE users should already have ez_network.

But ok, this issue is then for users that did not have ez_network enabled and activated already.
