wf-alignment forces me to have non-unique sample aliases. However, the rapid barcoding kit (114-24) forced be to use at least 4 barcodes, which meant for 2 samples I had to use 2 barcodes each. It would now be good if I could merge them during the alignment step.

allow non-unique barcodes in the sample sheet as a means to merge runs with different barcodes into the same samples.

Thanks for the suggestion. Our Nextflow workflows all accept sample sheets according the to specification for MinKNOW, which requires the sample alias to be unique.
That's not to say the workflows couldn't extend this with a column to indicate combining equivalent samples. As a workaround currently you will have to pre-combine your samples into one folder per logical sample.
