Bruno:

Saving a Python script along with a graph has always been a bad idea and full of bugs. I do not remember if we remove this functionality. It is not a great loss after all. For running regularly the same script, it is best to first develop your code in the IDE, then change it to a plugin. Plugins can be in Python.

Functionality not removed, it seems only this particular perspective does that.
