Insert auto generated doc in existing documentation

The auto-doc CI create the documentation in a single file under the reference directory. It'd be better to have the README.md and the references in the same file.

Acceptance Criteria

• Change the documentation structure to a single directory
• Allow the action to update just a part of the documentation
• Other parts of the file stay unchanged
• Allow formatting of changed files
