When the script updates data in a Google spreadsheet, the hyperlinks that were created via Insert/Link command, disappear. Values in the cells are not affected. Neither hyperlinks are affected in the cells with the HYPERLINK formula.

The issue doesn't causes because of the script itself. It is a bug in Google spreadsheet; the same wrong behavior occurs when such cell is edited manually via web.
