To install all you need to do is
Download and unzip FreqEstimationModel
Double click the .Rproj file to open package project (assuming you have R-studio)
Build and reload (you'll need to install the R package roxygen2 if you haven't already)
Open Test_run.R, which is in the inst/ folder
Set the working directory to the inst/ folder
Run the Test_run.R script.
Doing so should produce a .RData file of results and a pdf of diagnostics based on simulated data, which I have included in the inst/ folder for demonstration. In the simulated data, I arbitrarily specify 0 and 1 for reference and non-reference alleles, respectively, and 0.5 for mixed. I encode missing data as 99, but there are no missing data in the simulated data.
Based on many posterior predictive checks of analyses with real data, I recommend using a geometric MOI prior and 50k or more traces for convergence, which can be achieved by setting thinning_interval <- 5, and no_traces_preburnin <- 10000. I'm afraid this R package is still very raw (I intend to polish it this Christmas break) and I am self-taught so you will have to excuse the naive code.
