Hello,
There will be a concrete documentation about the modules and it's usage after completing all the modules this would take some time (month or two).
For now you can just modify the parameters in the main.cpp file to match the parameters of you UUV (Hydrodynamics, motion constraints, controller) parameters.

And rebuild the project using cmake. For successful build make sure that all the dependencies of the project are installed:
Eigen
CppAD
Matplot++
